After the two teams battled to a scoreless first half, Mitchell Leap scored what proved to be the game-winning goal in the 64th minute when he converted a penalty kick.
Just over four minutes later, Adam Moyer finished off a Mark Mast feed to give the Royals (1-0) a two-goal advantage.
Shenandoah (0-1) had a total of nine shots in the contest, but EMU keeper Patrick Fox turned away all four attempts that were on goal to post a clean sheet.
Eastern Mennonite also held a 9-1 advantage in corners.
James Dutcher made four saves in his first collegiate start in goal.
SU is back in action Saturday versus future ODAC foe Randolph College.
